The advantage - the only real advantage - that Thor had discovered so far to this entire mess was that he could use Loki's powers to shapeshift into himself, which enabled life on board the refugee ship to continue (mostly) uninterrupted.
A much bigger problem was keeping track of Loki in Thor's own body, especially once Loki discovered he could punch his way out of Thor's quarters or fry any electronic lock with small bolts of lightning. Simply asking him to stay inside actually did, surprisingly, work ... for about two hours, which was presumably as long as it took him to get bored. (Or more like 1 hour and 45 minutes longer than it typically took him to get bored; Thor chalked up the rest to fraternal affection, and tried to keep that in mind when the urge to tie Loki to a long cable and dangle him behind the ship for awhile became nearly too tempting to bear.)
"I do not understand this, brother. You could take my appearance anytime you pleased. Why this situation holds such novelty for you, I cannot understand." Having broken up what Loki called a "rave" in the main lounge, he was attempting to drag Loki back to their currently-shared quarters, and having no luck because he kept forgetting that he could no longer drag Loki anywhere.
"Yes," Loki said, "but I couldn't do this," picking up Thor and setting him on the table. "Shall we play 'get help' a few more times?"
